Looking through the criticisms of the Flathub Metadata Guidelines, I think a good way to frame the issue is the guidelines until now have been framing Flathub as an Application Ecosystem where developers are expected/encouraged to conform to certain design standards.
This is in opposition to how most devs actually use Flathub which is as an Application Store so rather than being a Flathub app, Flathub is just another distribution channel for this software so logo design rules feel overbearing.
